Just change visors. He goes in this order: Combat, X-Ray, Thermal, Combat, ect.
No my reflexes were fried and I couldn't get into the little trenches in time, and i haven't had the spirt to go back and beat it even though I'm thinking about it.

That sounds like the boss before the final boss, heh heh. It's a two-for-one battle at the end. It took me a few tries but I finally did it. I thought it was hard though.
A tip for those who can't beat the end boss, to get there with almost all your Energy, if a Metroid gets you, lay a Power Bomb and it' ll just blow it up without letting it divide.
