Are there any games where you play as the villain?

Well the first game to come to mind is GTA. I think the nicest thing any character in that series has ever done is kill other criminals. Some other titles worth mentioning:
Fallout 3 more or less allows you to be the villian. The only thing stopping you from being a villian outright is the fact that you have to fight the bad guys and can't join them. That doesn't stop you from being able to out-do them in every possibly evil way though. If anything playing as an evil character in Fallout 3 just has you fighting the Enclave and raiders because they're interferring with your own goals, not because you care about anyone.
KOTOR is the same way. While you're still fighting the Big Bad you can be just as evil yourself throughout the game and at the end you always get the choice of taking the Big Bad's place or saving the galaxy. Really all Bioware games tend to fit this description.
In Prototype you pretty much are the villian. The only redeeming thing about the character you play is that the people he's trying to stop are just as cruel as he is.
Shadow the Hedgehog comes to mind, but he's more of an anti-hero. You can choose whichever path you want: hero, neutral or villain.
There is no plot to playing as the villain, but if you simply want to have control over a villainous character, then Super Smash Brothers Brawl would be a nice choice.

You play as Venom in Ultimate Spiderman, and you can play as the villians in X-Men Legends II. A lot of fighting games let you play as villians.
You can play a section of Suikoden 3 from the main antagonist's point of view, but it comes after you've completed the game.
