Well X/Ys flaws come from how poorly balanced the gym battles and adventures are, as the game didnt consider the power creep that would occur with people experimenting with the new additions: stat training through the core game, heavily participating in the global trading system, spending points from generous spotpass/streetpass hits for rewards like rare candy or using those buffs that you can give to your friends. One thing I personally disliked was how slippery the roller skates felt on the 3DS analog stick, where walking using the D-Pad is just uncomfortable to use.
But the systems in X/Y are overall just better. I am free to trade what I find with a pokemon that I want from anyone around the world. I can acquire a Gengar when I want to, have all my favourite pokemon that I know and love in my belt eg. having a Charmander, a Squirtle and another Charmander. I am not too restricted with finite evolution stones in the game as I always wanted both an Espeon and Vaporeon at the same time. And It carries over some of the excellent refinements from Pokemon B/W - using its multi-use TM system that adds a whole lot more flexibility.
The change to EV/LV in X/Y is a good thing -- a statistical barrier that prevents you from competing was never a good mechanic. Personally, all that Pokemon needs to do to make it perfect for me is balance/better communicate or tweak the nature system. Hopefully without removing it completely as I do like how it adds value and distinction to a pokemon species.
I have no problem with the 3D battles. I've been a skeptic in saying that 3D is the last thing a Pokemon game needs (as I hated how the Pokemon Stadium games looked). But the Cel-Shaded models were fantastic in keeping to the animated show and overall vivid art.
