As stupid as that may sound but I had much more fun in Banjo Tooie's first-person shooting multiplayer mini-games, like the mine, the sewers and the temple. Ice eggs, clockwork mini-bird explosives, mines, etc. and it even had special game-modes like some sort of "Insta-Gib".
For singleplayer shooters I'd say The World is not Enough was pretty good but Turok 2 was a bit better. Neither was much fun in multiplayer mode though.
There is another game, name's "Forsaken". I only had the PC version so if the N64 version of it was a really bad port or something that forget what I said, but on the PC it had a really cool multiplayer-mode. If the N64 version was appropriately well ported I'd mention that as one of the top multiplayer first-person shooters too.
