Ace Attorney and Danganronpa have some of the best mysteries and plot twists I've experienced in a game. Supported by great casts of characters.
While Uncharted may not have the most original or complex stories, they are still memorable as heck thanks to their charm, flow, set pieces, and once again, great characters.
The Last of Us is a given. Engrossing, emotional story with characters that feel real.
Metal Gear Solid is an interesting series. With a story line that spans decades and gives you a headache just trying to piece it all together. MGS 1 had a really good story with a captivating message. MGS 2 just went batsh$% crazy with all of its twists and unloading paragraphs of information at you at once. You feel overwhelmed, just like Raiden. MGS 3 went back to being somewhat simple and having a thoughtful message. MGS 4 wrapped everything up in a nice bundle with returning characters, locations, as well as references to older games.
TellTale's Walking Dead series is the most emotional series I've seen so far along with Danganronpa. Even if a good amount of your decisions don't matter, it doesn't stop the fact that the characters are complex and likable, or semi-likable, or not likable at all. You see your favorite characters die in such brutal ways and the music just makes it even more impactful.
I recently got Life is Strange, though I have been busy with other games. But from what I have been hearing, it may just join my list.
Games like Bioshock, the Mass Effect Trilogy, Witcher 3 & What Remains of Edith Finch come to mind...

This man is 100% correct!! That being said almost every other answer on here is correct. The witcher, the walking dead series are all good games. One game I'm playing now that I'm really enjoying so far story wise is the new wolfenstein. Of course it can't hold a candle to mass effect but it's still pretty decent. One really good story driven game that's like a playable movie is late shift. I really enjoyed that game. Its all about your choices. It's more like an interactive movie than a game but it's still really enjoyable at least in my opinion and is really well acted and done especially for a "video game".
Life Is Strange, The Witcher 3, Horizon Zero Dawn, Nier Automata, Bioshock Infinite(I haven't played the other one's)

Bioshock & Mass Effect. great choices.
If you're one that doesn't get scared too easily, Until Dawn is fantastic. Whilst I played it I felt immersed and really felt emotion for all characters. It feels like there's a consequence for every decision you make and if you make a mistake by picking the wrong choice - the game punishes you and makes you feel as if it was genuinely your fault. If you want the best experience, play through the game once whilst essentially blind to the outcome of the choice you make and leave it when you finish (you can't really replay it as it is based solely on narrative and not gameplay). It has been out for a while so you may have had the story spoiled already, but if not, pick it up. It should be quite cheap now

Absolutely adored What Remains of Edith Finch. Though not on console, Undertale's story was also a compelling one. And when you play it over again....I was absolutely floored.
Honestly? Really really like the Starcraft story. That's 90% of the reason I play the game; story-focused missions, awesome cutscenes, and a pretty grand space opera-esque story. I mean, Kerrigan and Raynor? Awesome.
Mass Effect 1-3 was pretty solid.
Storywise, I really enjoyed the Dead Space franchise. The development of Isaac Clarke from a scared engineer lost in space all alone, to a badass that listens to no one but himself, for he is the only one who has seen it all and knows what he is dealing with. The 3rd game wasn't as good regarding gameplay (it's more action based, rather than horror), but had a great story and I'm very disappointed the franchise was shut down, while the last game ended on a pretty big cliffhanger.
