N64. I know it was partually awkward, but it just gave me a feeling in my hands. Sounds really cheesey...
The Saturn controller was the best.
I do like the original Xbox controller, though. I still use it on my PC!
I can't believe there are people who actually like the XBox ... (in the imortal words of GG) burger controller!
Anyway, the ones that sit most comfortably in my hands are the X360 and the gamecube ones, but i've got used to the dual shock one and quite like that as well (except for the injury inducing d-pad)
For me, Id have to tie it with the PS2 controller and XBOX 360 controller.
The PS2 controller has the most comfortable and precise face buttons and D pad. Plus it has Rumble haha.
The Xbox 360 controller had two triggers that feels naturalthe placements of dual analogs are great for movement and aim. The guide button makes everything so easy. Plus it has Rumble.
Both have great designs and I just cant pick one.
My fav is Saturn controller.

It's really good, and it's near perfect for some types of games (racers, console shooters etc) but it's not flawless ... Just try playing a fighting game or a football game with that d-pad :P

Yea, they need to fix the d-pad. Other than that I think it's pretty much as good as it gets.
the power glove easily. i felt like thanos with the infinity gauntlet. with that thing on i trully was the master of my games. i'm just kidding i didnt even own one. the N64 controller was my favorite. the analog stick felt like you had full control over the characters (mario atleast). the one drawback was if your playing with the cross (when in a slouched position), the center handel would stab you in the stomach. otherwise it was a fine controller.
I wish MS would release a "DUKE" controller for the 360. I know it's a nich market but it was the best controller for adult hands.
I like the 360, and s-type controllers alot, and the SNES was great as a kid but they seemed a bit small then I couldn't imagine using them now.
NES - too small, and square not really enough buttons
PS/2/3 - gives me major hand cramps cause their so small.
Sega Genesis - buttons felt spread apart and not enough of them
N64 - sorry Nintendo I don't have 3 hands
GC - a bit confusing at first but not too bad, felt/looked like a baby toy also.
The original Microsoft Sidewinder gamepad for the PC was absolutely ideal, the best gamepad I've ever used.
Second to that would likely be the SNES controller.
Not sure I've had any gamepads that I've truly loved since the advent of analog gamepads.
Among current consoles... I suppose the XBox360's gamepad is probably the best of them it's adequately comfortable and easy enough to use and reasonably flexible for different genres. Not a huge fan of the placement of the d-pad and left analog stick and the face buttons aren't as responsibe to rapid presses as I'd hope but it's better then most.
On the PC I generally use Nyko's AirFlo, an odd choice perhaps but I haven't found anything better. Only major complaint with it is the trigger buttons are a bit noisy and have relatively poor response to them.
The Atari 2600. It's so technically unimpressive, but while wielding it, you could save the earth from dozens of descending alien spaceships by repeatedly pressing a button.
I also liked the Sega Genesis Controller, and the fact that you can use it to play games on the Atari 5200.
As for best modern age controller, I don't know. There are good qualities about all three of them.
