Third parties on consoles or PC, you mean. Because many of the Capcom games you've listed were originally developed for their own first-party hardware systems, and not for SEGA or Nintendo systems.
Anyway, I really dig Capcom (who doesn't), they've made lots of great games throughout the years. But surprisingly, I don't really consider them among my favourite software houses as I'm sure many people do.
I also have to say that many of the companies that I will always consider among the very best ever, like it's the case of Namco and Konami, I really don't like them that much anymore. Not because I think they've lost their magic touch, but simply because they're no longer producing the type of games that I used to like them for. Of course I will always love all of their old stuff.
So my vote actually goes to some of the best softhouses that unfortunately are not around anymore:
I could have sworn Jaleco was still around. I couldn't tell you what I games exactly remember this on, but I distinctly remember seeing a modern Jaleco logo where a Japanese girl's voice actually says "Jaleco" while the Jaleco logo is on the screen. Yes, the Jaleco company most people know about was active until 2000. However shorftly afterwards the whole company was dismantled and all of the Jaleco developing studios closed never to open again. The brand name and all of its catalogue was purchased by another company that most notably has focused in releasing mobile phone remakes of many popular Jaleco games.
So yeah, you could say the brand name lives on (although I highly doubt there's that many people that actually care), but the old guard developing studios no longer exist.

namco and konami are the best:D... namco made pacman which is the best game ever!! and konami made the simpsons game... i am a huge simpsons fan and i really liked it:)

Frogger and Gyruss were developed and released by Konami.
I like Konami and Capcom and all them classics but also I have enjoyed tons of SSI and Koei games on various systems.
RareWare and ID software. RareWare had Donkey Kong, Banjo Kazooie and GoldenEye . ID had Doom 1,2, Final Doom, Doom 64, Wolfenstein 3D, Quake 1 & 2, Heretic, and Hexen. SelVis52Good choices. Rare also had the almighty PinBot (one of the funnest Pinball games, still) and R.C. Pro-Am both on NES. In addition to Doom and all it's successors, ID also had Commander Keen! The coolest freeware game ever, and one of the best platformers made for PC.
Electronic Arts back in the Sega Genesis days. Before they turned into the bland mega giantsequel factory they are today, they got their start publishing high concept strategy / RPG / and Simulation games. The games they put out for the Genesis are still of the very best games ever made and inculde titles never matched again. If you get a chance play these:
Starflight - Space Exploration Sim /RPG (every few years I get this out and play through the entire game again - make starmaps, cordinate logs, the whole shabam. It's the only game I've had a two decade obsession with. It's that good)
Buck Rogers - RPG (one of the best 16-bit gen RPGs and one of the best ever imo andyou've probably never heard of it)
Centurion Defender of Rome - Roman era real time strategy game
Desert Strike - Helicopter Combat Game (the best of the series)
Populus - Strategy Sim Game
Now EA is a factory for bland games that people use for a while and throw out, but they didn't start out that way. Oh well.

1 free radical-responsible for timesplitters second sight and haze=defunct as of dec 25 2009
2-kemco up til the ps2 era they were rather good for their top gear games and as far as i know they still around but i have not seen a game from them they have topgear for ds where ever that went ,
3 nickelodeon games-dont even bother to laugh, they made the best rugrats games ever up til ps2 came round
4 rare before the move they were top notch responsible for dkc rad racer goldeneye etc
5 capcom i only got re and dead rising from them so far , but thats what made them good oh and megaman
6-id/3d realms responsible for doom hexen quake duke nukem wolfenstine doom 2 doom 3 quake 2 quake 3 quake iv quake 5 doom final. dn 3d dn 64 dn zerohour 2 ps1 dns and duke nukem forever(?)
7 interplay- if you have not played pc or the following games step out -rock n roll racing this is one of their little console games they made the 2nd being radical psycho machines which is like that one , but with less power ups , and tracks this developer went bye bye thanks to the market today
8 -ea pre 2005 -they had the best games until late , , -need for speed and nascar to name a few ,
9 -midway-responsible for many games from mortal kombat and arcade hits such as crusin and rush for n64 wii
10 ubisoft -still up there today thanks to red steel and driver ,formly i would have put atari in this spot due to driver , and test drive unlimited but since were talkin past gens ubisoft has more aaa type games such as rayman tom clancy

as mention slipping from tenth to 11th is atari -responsible for driver 1-paralel lines minus the wii remake and test drive which is still one of their killer weapons
square soft /enix -to many ff is what hurt them , , they need to spread their wings /portfolio out get some decent racing games some decent fps adventure etc games instead they rely on one genre thats rpg
and finally bungie (2nd party i dont care im still listing them) one game is not enough halo halo halo halo -meh as said about square i think its time they need to spread their portfolio and get some decent rpgs fpses etc etc etc
