Ocarina of Time for me but I'll give a special mention to Windwaker. I loved to cel-shaded, cartoon style, very appropriate I thought.

Didn't Capcom codevelop that one? My all-time fave is still going to be A Link to the Past, although I do have to say that Wind Waker and Twilight Princess are up there as well.
A Link to the Past, Ocarina of Time, Majora's mask, Wind Waker, Twilight princess...all awesome games. I can't possibly choose. It'd be like asking me to pick my favorite child. ;_____;
I will say that Oracle of Ages/seasons are my favorite handheld Zeldas, though; Seasons being the best one between the two.
Ocarina of Time takes the title for me. It was my first Zelda game and I loved it so much that I back-tracked to the other games to the series. After back-tracking, I went up to Majora's Mask and that's what I'm up to right now. :D Wind Waker is next!!! (I already have Spirit Tracks :P)
Majora's Mask is probably the coolest in terms of how the game works. I love the whole time thing. That game has a really creepy feel to it, but that's part of its charm. Ocarina of Time is really awesome, and I love how you have to switch between child and adult Link in order to complete certain tasks. Twilight Princess is beautiful, the design and soundtrack is awesome, and I love Midna. :P . Riding around on Epona is pretty epic, too.Story-wise, I like it the best.So those three are probably my favourites.
A Link to the Past. It had the best combat and it was pretty consistent in presenting tricky puzzles. OoT also had some creative puzzle design, but the pacing of that game was kind of all over the map. Majora's Mask felt like a more refined OoT but the game didn't seem to have half as much content and some of the puzzles felt recycled. Recycling puzzles has pretty much become standard at this point, and on top of that Wind Waker also felt the need to pad out the game length with tedious and maddeningly time-consuming treasure hunting. I remember starting out and thinking that getting the treasures was only going to take an hour or two. Yeah, funny stuff. I will never play though Wind Waker again just because of the stupid triforce treasure hunting crap. I seriously cannot comprehend how anyone finds Wind Waker to be the best in the series when the hours of sailing around felt like a chore and, aesthetics aside, all of the dungeons I felt like I had pretty much seen before.
