The one tune I couldn't stop humming (even to the point it started annoying me) was Chu-Chu Rocket's main menu theme (Dreamcast). Damn the thing's catchy.

Anytime I play a game with music that's not meant to be super-ambient, I'll get at least one song from it stuck in my head. Currently, it's the Mushrise Park theme from Mario & Luigi: Dream Team. I make the bros. jump in time to the beat of the music when I'm walking from one place to another. I think I may have a mild form of OCD.
Homeworld Theme. Zelda Theme, Song of Storms. Aeris' Theme, To Zanarkand, Parting Forever and Neverending Journey from Lost Odyssey--all those brooding Uematsu songs. Oh yeah, and Butterfly from DDR. That song was irritatingly catchy.
I can't stop doing a particular part of a Canyon Duel theme from Need for Speed: Carbon for some reason. Not really humming it, but I randomly knock on a table in the same manner as the theme went. I haven't played the game for years, but that is my tune of choice for some reason when I'm subconsciously knocking on the table with my finger or something similar.
Final Fantasy Battle themes.
It was really bad during my 7 and 10 playthroughs.
FF13 had a forgettable tune.
