It seems like the "sanbox" type of games is the more favourite then anything else.
PC is probably the best platform for kids, a lot more educational or, at the very least, a lot more games of integrity, games that require critical thinking skills, and so forth. So you got him on the right foot already :D Not that there is anything wrong with consoles, you will just find your options very limited. Also, pretty much all modern education and work involves some form of computer, so it's good to get him proficient on a PC as soon as possible.
Kerbal Space Program is always a good choice, though at six years old your boy might find the concepts a little difficult. Still, you and your son might find it a great game to play together, designing spaceships and sending them into space or blowing them up :D
Minecraft is also great. Very good sandbox that could develop your kid's artistic and creative skills. There are some other minecraft-like games out there as well such as Terraria and Starbound, both of which are incredibly fun.
There are also a bunch of good city builders out there that also satisfy the whole "sandbox" thing; Cities: Skylines is arguably the best one in recent years, though SimCity 4 is still an incredibly great game that has aged really well. Anno 2070 is another good one, but it's more of an economy/micromanagement game, so there's a bit more to it than just building a city.
Team Fortress 2 is a good option if you are OK with him getting into multiplayer games. You can play at your own place, and the game has cartoonish visuals which aren't too violent, despite the gibs. I wouldn't recommend it, however, to young kids simply due to the potential for a toxic online experience. But it's your kid :D
