Like Arach, I'll also suggest some lesser-known gems:
Shadow Warrior
Jedi Knight: Dark Forces 2
No One Lives Forever
No One Lives Forever 2
Chronicles of Riddick: Escape From Butcher Bay

I need to try out the NOLF games. people suggest them to me when I am looking for a Perfect Dark, Goldeneye, Timesplitters type game, which I love and miss.
+1 for this list Also Shogo and Aliens vs Predator 2Aside from the obvious Dooms,Quakes,Unreals,Wolfensteins,Half Lifes, and other well known games in the genre,I´d say:
-Blood
Arach666
-System Shock
-Hexen
-Cybermage: Darklight Awakening
-Strife
That´s a great selection of gems mate,I´d add both NOLF games,Marathon and Shadow Warrior as well.Aside from the obvious Dooms,Quakes,Unreals,Wolfensteins,Half Lifes, and other well known games in the genre,I´d say:

DOOM, DOOM 2, and for modern FPSes: DOOM and DOOM 2.

Love this answer, though I would add others as well.
But it all comes down to DOOM 2 for me, on the PC baby, 1994.
Still the best FPS ever.
Other great ones include Ultimate DOOM, Half-Life games, Bioshock, the original Quake, Far Cry (original game), No One Lives Forever 2.....all best played on the PC of course.
Deus Ex
Return to Castle Wolfenstein
Metroid Prime
System Shock series
Hexen??? Kinda
Doom series
Chex Quest (lol)
Perfect Dark
Goldeneye
Quake series

I'm gonna avoid the obvious can of worms there, as I've spent too much time talking about that.
Still nice to see that you include that Masterpiece in any Greatest games list.
Much better than the A.V. club list which doesn't include Metroid Prime (currently ranked #7 on Gamerankings with games having more than 20 reviews) in the Top 100 games of all time

I'll put Metroid Prime all over the damn place in any greatest of list. Internet be damned.

I'm with you brother.
Doom, Duke Nukem, Quake, Half-Life, and Unreal i class as obvious ones that anyone would've heard of.
Aside from those, i'd also recommend:
PC:
-
PS2:
It's largely debated whether Metroid Prime is an FPS. If it is, then that is my #1 easily.
Aside from that: Perfect Dark, it's still a favorite to pull out for multiplayer matches even now. although the framerate isn't great on it anymore though. So I only play the port on XBLA now.
Goldeneye definitly deserves a mention. Although I never play it anymore in favor of Perfect Dark. Goldeneye led to Perfect Dark. Goldeneye created the groundworkers, and Perfect Dark expanded on it.
I don't play many shooters to be honest. So I'll end my list here. No I have not played "Doom" or most other shooters that get commonly brought up here. I am just not much of a "shooter" fan.
Goldeneye. It was a jawdropping experience at the time.Guovssohas
At the time ;) If you go with it today and have never played it before being used to the now usual FPS controls you are going to have a bad time until you learn them lol.
Another poster mentioned the System Shock games...those are amazing and I would argue System Shock 2 against Half-Life 2 even. When it comes to legacy pc best that is.
Timesplitters is always good fun
Black on the ps2 is pretty underrated
and i have enjoyed the Medals of Honors from 1 to Rising Sun. European Assault and Vanguard are pretty meh...I would avoid those.
