I like the Metal Gear Solid 3 story.

Are you kidding? Bungie can't tell a story to save their lives and MGS3 is the best thing Kojima, Kojima's kids, or Kojima's grandkids will ever do. It's not even fuc*ing close. It's not in the same vicinity, zip code, or planet. MGS3 is on a complete different plane of existence than Halo 1/2/3/4/12 is from a story standpoint. Now, MGS4, that was worse than Halo 2... no question -- it was an embarrassment.
In my opinion the two don't even compare. The story in Metal Gear Solid 3 is vastly superior.

Halo 2
Hmm lets see.
Either Halo 2, the game involving some weird tentacle creature and nonsensical story filled with convoluted pacing and half assed writing as a way to move the player through different levels,
OR
Metal Gear Solid 3, the prequel to a heavily story focused series with what is probably the best plot in said series, one which can be enjoyed by newcomers or fans alike and actually recieved some praise from Ben "Yahtzee" Croshaw himself, a man who loves to hate on games, and Metal Gear games in particular.
Tough choice, but I'll go with Metal Gear Solid 3. No offense, Halo is a great game, and the MG games have had some bad writing and storytelling as well (MGS2 and 4 are particularly long winded and overly reliant on dumb plot twists and conspiracy theories), but MGS3's plot was really well written and had some complexity without being convoluted, and a good focus, plus the prequel status meant it was great for either newcomers or fans to enjoy equally.
Halo 2 by contrast has what I think is the weakest storytelling in the series, with Reach and ODST having shown improvement storytelling wise, but overall Halo 2 was not that amazing in the writing department and left off with one of the weakest cliffhangers ever.
MGS3 is one of the greatest games ever made and is tied second on my all time best list. So I go with that naturally

Halo may be my favorite franchise, but personally I thought Halo 2's story was very bad. MGS3 story would have to horrendous to top that.
