I instantly thought of your teammates in the Starfox games. Not because the characters in and of themselves are annoying, but because these are supposed to be pilots that are as skilled as you and yet they can't seem to do a loop to sake an enemy off their tails. Makes me want to shoot them down since they hardly ever do anything beyond scripted sequences.
Aslo, inb4 Navi. She's really only annoying in the beggining of the game and people really exaggerate the "HEY! LISTEN!" thing.
Pretty much the entire cast in FFXIII. Lightning was really the only reason I continued to play and she wasn't even that good. Everytime Snow, Vanille, or Hope opened their mouths I wanted to sew them shut immediately. Pretty good reason my party was basically Lightning, Fang, and Sazh throughout the whole f-cking thing.

Are you kidding? How in God's name was he annoying? He was hardly even present for the bulk of the game, and when he was in there, he was just more mysterious and weird in a cool sort of way.

The people who call you in the middle of gunfights in GTA 4 but that's been joked on lots of times.
Really hate almost every NPC in every Behesda game ever, because no one seems to show you any respect, it's like they all try to be hard arses but you totally outlevel them and can one shot them and their mates, yet you wander into a town be it Fallout or Elder Scrolls games and you always get the same reception of "You better not cause trouble round here or i'll shove my fist up your ass" So I just shove my fist up their ass, then see how they feel about it. Normally means I got to kill the whole town afterwards due to t he whole aggro radius thing but that's how my Behesda game experiences tend to end up to be honest.
I remember hating every character in Killzone 3 but it's been a while and I seem to of erased most of it from my memory. It had something to do with the characters being so one dimentional, every scene was the same, the captain tells you to fallback but then you go "screw your orders" then advance anyway, then same again about 20 times. Thing is, the captain orders you to fallback even when there is a 50 megaton robot threatening to destroy the world like he things he can take it on by himself evern though he clearly hasn't got a plan.
Actually, every AI teammate from ME2 on Insanity mode sucked and deserved to get shot between the eyeschicknfeet

Jason, main character of Far Cry 3. The rest of the cast is decent as they are at least what the devs made them to be, but Jason is supposed to become more confident as he goes on and all he does is have random mood swings where he'll say he's all into killing now but while he's talking he does it in such an annoying and unconfident way that it's hard to care about him. Though, the rest of the characters have really good voice work.

Jack from ME2, I think this was already said, but it's worth saying again along with Jacob (all he does is complain about his dad, or at least it feels that way).
Most of the characters in modern military shooters, as they're nothing more then stereotypes at this point.
Every character in Killzone 2 and 3.
Elena from Uncharted. She wouldn't be bad if they'd stop trying to make this annoying sexual tension thing between her and Drake, as she has potential to be a good character.
Also, everyone in GTA IV was awful.

Technically not a video game character, but Harley Quinn in both Batman games is incredibly punchable.
Fiora (Xenoblade)-her jump sound was hilarious but she was such a pu$$y lol
Slippy (Star Fox)-he always needed help and sounded like a girl
Colette (Tales of Symphonia)-she always got captured and wasn't great for battles
Rival (Pokemon Red)-"Smell ya later!"-enough said lol
Tidus is probably the most annoying character ever created, he alone destroyed any thing that made FFX decent.
Edge from Star Ocean: The Last Hope, because he is pretty much the living embodiment of that old meme "But people die when they get killed!"
Tiny Tina from Borderlands 2 is likely the most annoying character in video games I have ever seen. A "Cute" little psychopathic girl with annoying voice, annoying essence and with bad jokes. She even looks annoying and keeps jiggling around like some fcking horny hurricane
