My top 3 are super Mario 64, Ocarina of time, and Goldeneye 007

I assume we're talking personally.
For me, they would be:
Command & Conquer (PC) - really nailed down RTS back in the day. By modern standards it's quite crude, but for the time it was excellent.
Super Mario Kart (SNES) - Too much fun in both single and multiplayer.
Doom (PC) - By no means the first "3D" shooter, but certainly one that got everywhere due to shareware. For the early 90s it had plenty of atmosphere and a great mix of satisfying weapons. BFG 9000 - that is all. (I remember the cheat codes nearly 20 years later...although I still remember the code for the final level of Gremlins 2 on the NES. Hmm.)
Everquest is one of the most influential games of all time. It gave birth to MMO's plain and simple. Also filled my childhood with some of the best memories ever.
Wizardry and Ultima 1 both titles had set up the groundworks many RPGs (including the start of Japanese Role playing games) Without them there would be no Dragon Quest, Final Fantasy, Shin Megami Tensei, etc
Super Mario Bros. is really the only right answer. It influenced the entire moden console game design ideals and the focus of console gameplay. Without it, gaming today would be an entirely different animal.
Other's would be Doom and the Ultima series. Without them, we wouldn't have the modern FPS genre, or the entire "role-playing" genre (including Final Fantasy and Dragon Quest, which were influenced by Ultima).
this is gonna once again be so cliche for me, but im going with kingdom hearts, i took alot away from that game, felt like some kind of life lesson got deep inside of me after playing the first one....I know its all about protecting your friends and now i sort of take that to a literal standpoint...

That's actually a very good list of games that influenced the gaming industry.
Mario 64 proved that old 2d franchises could be sucessfully transitioned into 3d, while still maintaining the "feel" of the series.
OoT provided the concept of targetting that is used in a ton of games today. It also showd the same thing Mario 63 did.
Without Goldeneye 007, there would probably be any CoD.
As for me personally, I guess I would say ooT, Majora's Mask, Super Smash Brothers Melle, Super Mario Brothers 3 and Knights in the Nightmare.
