I don't know about most innovative, but Indigo Prophecy provided some great ideas on how to enhance gaming narrative.

Definitely Portal.. that game is simply mind-blowing in the hundred's of ways that you can work around the obstacles.. just to find out the cake is a lie.. Sticking to FPSs, Mirror's Edge made use of an intriguing graphics engine and... well, it's a game where you can parkour in first person for Pete's sake! I'd add Crush for the PSP; I generally believe that puzzle games are more prone to innovation..
