Honestly. Majoras Mask is my favorite Zelda game, but I've got a feeling that OoT is going to be a lot more popular.

Well I've only played through MM once and never really had the urge to play through it again. I've played through OoT about 5-6 times and still love it.
Ocarina, it took you more by surprise from the audio/visual aspect.
I think Wind Waker may be the best though. It was the Mario 64 of the gamecube.
Ocarina of time, its a fantastic adventure i have fond memories of and its also my favorite game ever. Majoras mask is great too though so i cant really say its not as good, its just a matter of taste and opinion.
I'm a Majora's Mask man myself. Much prefer it over OoT, and I consider it the superior experience. I love how bizarre the world seemed, how upside down it was from Hyrule. Just surreal. Mechanics were better, the masks made for a more varied experience, and I like the characters more.
I haven't played Major's mask. So, it's OoT for me. I even bought a digital version for my daughter's Wii (for me).
I definitely prefer Majora's Mask. I feel it has better gameplay, but I think both games stories are equally interesting.
I very much preferred Majora's Mask. The story, atmosphere, and unique implementation of the traditional Zelda formula were all excellent.
Majoras Mask, just because Goron is one of my favorite game races ever and being to transform into one is amazingly badass.
Majora's Mask was so much more artisitc and thought provoking than OoT. It's like OoT was the greatest game ever and then Nintendo built upon it and threw in a splash of madness. Beautiful.

That's a very fancy way to put it.
I have to say that I preferred The Legend of Zelda: Majora's Mask to The Legend of Zelda: Ocarina of Time, the biggest reason being that Majora's Mask didn't feel like a three dimensional version of the games preceding it.
I felt like Majora's Mask tried to take Ocarina of Time and pull it inside out to make it different and that just made it that much better.
The side quests seemed much more involved than Ocarina of Time's too.

That's why I hated Majora's Mask. Not the 3 day clock, the friggin' side quests. I have always been distracted easy, and I keep doing side quests, straying off from the main storyline. Thats why I never beat it :/ ADD sucks...So far, I prefer Majora's Mask, but I have a few dungeons left in Ocarina, so I'll have to see whether my opinion changes. But the dungeons in MM were awesome, and I liked the darker, more brooding story. And that moon was just freaky! What's wrong with that moon?
OoT is a bit better since it was revolutionary and epic, but Majora's Mask had a depth that OoT never had. A deep bond to the characters, more challenging dungeons, better graphics and more sidequests are all advantages over Ocarina of Time, but it lacked the epicness. Still, Majora's Mask is a must-own.
