So I was playing the beginning of Beyond Good and Evil today on my GC and I noticed that when you are in the lighthouse you can listen to the propaganda radio (Hyllian News). One of the audio clips was "To learn more about the Alpha Sections, go to our official website at www.hylliannews.com". Was this originally supposed to be an Easter egg and Ubi pulled the site after a while or something? My browser tries to look it up but fails. I know that publishers are very careful not to put specific urls in their products unless they own them, because they could be held liable if they endorse a site that later becomes non-T-rated in their T-rated game.

Yes these were viral sites which were up till around two years ago the last time i checked with lots of news from the game. There was also irisnetwork.net.

Apparently ubisoft allowed the rights to expire a while ago and now someone else took the domain them; Or ubisoft sold them.

The sites are still being linked to on the game's official website though.

Yep, they were supposed to be there. There was a lot of correspondence with the Internet in the course of Beyond Good & Evil. Heck, your save game codes can be uploaded tot he scoreboard for trying to get the best times.
