super mario world: super mario advance 2 is a great one. both the legend of zelda games: link to the past, and the minish cap. mario and luigi: superstar saga is pretty good. and mega man zero 2. classic ones that were on the SNES are the top ones on the GBA still.
Super Mario Advance 3: Yoshi's Island is the GBA game I remember most fondly. It was an innovative, charming platformer that deviated from the norm while still being enormous fun. If only Nintendo had another stroke of genius like this again, instead of feeding us the same bloody franchises for another few mind numbing decades.
I would say Golden Sun: The Lost Age. It's the second out of the two Golden Sun games. It's got a great story and really good characters; it's also a very lengthy game with a decent challenge. However, you might not understand the story for a while if you haven't played the original (I did that but understood the story after an hour of playing). It's such a great game in fact, I would go as far to say that it's my favourite RPG ever.
As for other GBA greats, I can wholly recommend Legend of Zelda: A Link to the Past and The Minish Cap. As well as the Mario Advance and Sonic Advance series.

Pokemon, Fire Emblem, Golden Sun, Castlevania, Super Dodge Ball Advance, River City Ransom EX, Double Dragon Advance, Final Fantasy, Gunstar Super Heroes, others
A lot of the games that have been mentioned are awesome. One game that was great that hasn't been mentioned would have to be Astro Boy. If you like the Gunstar heroes game for GBA you would love Astro boy. Both games are from Treasure
All Zelda Games, All Sonic Advance Games, Mario Pinball Land, Fire Emblem Games, Golden Sun series, Mario and Luigi Superstar Saga, Mario Party Advance
I remember all of the Zelda games being good on the GBA. Also the Golden Series is probably the best RPG on the system. The Final Fantasy games are good too because most (all?) of them have additional content. I liked Metroid:Fusion and Baldur's Gate: Dark Alliance quite a bit too.
Fire Emblem is another series that is excellent on the GBA.
These are the best games i've played for the gba....Fire Emblem, Final Fantasy Tactics, Summon Night, Mario & Luigi, DBZ Legacy Of Goku 2, These are the best. But i think i missed something. :)
