Making the main protagonist amnesiac is a starting point for A LOT of games. What games do you think, have executed that well throughout their narrative?

I can only think of Too Human and Knights of the Old Republic. I've heard some people mention Lost Odyssey's main character is a 1000-year old amnesiac, but I've never played it, so is that good too or is it only relegated to those short novels written in the game?

Well only one I can think of off the top of my head is S.T.A.L.K.E.R.: Shadow of Chernobyl. I suppose it was well done seeing as it was important to the storyline.

Planescape Torment did it well, though given that you could find limbs that used to belong to you I'm not sure how much it was amnesia, and how much coming back in a different body. Too Human did do amnesia, and had a decent story, but the way it was told was awful. While the cutscenes do contain what you need to know, they only really make sense when you already know the story.

Planescape Torment did it extremely well - immortality and frequent amnesia made for a very interesting combination.

The Witcher used amnesia effectively - it introduced you to the world and allowed you to roleplay with your established character without being a major plot element.

Baten Kaitos had amnesia as a plot point, but used it in a rather unique way (I won't spoil it).

Killer7 has one particular character with amnesia (again, I don't want to spoil it), which led to some absolutely brilliant plot exposition in the final level.

Indigo Prophecy was really well done. You wake up in a bathroom stall covered in blood with a knife in your hand and a dead body nearby and you have no idea what happened. Sure the story got a bit weird at times, but overall it was a good experience.

KotoR was good, but you really didn't have that sense that something major was missing until about halfway through. Then you realized that something is very amiss.
