Hoo boy, good topic here:
Bubble Bobble series - addictive as can be, can't stop playing this
Gradius series - good old Vic Viper saves the day
R-Type series - what else can be said about this one except mankind caused it's own downfall with the Bydo
Darius series - fighting giant fish ships, multiple endings depending on path chosen through the game, plenty of replay value
Ninja-kun series - oddball UPL series that revolves around a little ninja, I have no idea if any games in this series had a story or not, but it's so peculiar that I like it
old school Ninja Gaiden series - the NES gave us a trilogy of Ryu Hayabusa games, one baaaaad ninja
Strider series - not counting Strider Returns on the Genesis, there's only 2 real games in this series, plus one on the NES, based on a manga, this guy has incredible leaping ability, and is a badass ninja

Right now, the games I like are really spread out and I don't really have any favorite franchises. A decade ago, I would have said Final Fantasy, but it's strayed from the former style that I enjoyed. During the last gen, I would have said Zelda, but the latest games (Twilight Princess, Phantom Hourglass) have disappointed me. The games I've liked most recently are Uncharted, Arkham Asylum and Valkyria Chronicles -- though none of them are in the same franchise.
1. Earthbound/Mother
-Definately my favorite series of all time. Great story, great gameplay, tons of humor, overall awesome. It was "underappreciated" in America, but luckily some guys made translations of the two games that weren't released in America.
2. Mario
-There has never been a Mario game I didn't like (the unlicensed educational games don't count.) I like the M&L games the best, with the platformers in second.
3. Pokemon
-This is basically the series I grew up with. The games always manage to make you play until you finish it (catching all the pokemon doesn't count, that always is a pain in the ass.) This series is great, but to make it even better, Nintendo needs to make deeper storylines, and MORE HUMOR. Humor makes every game great.
Other series' to mention:
F-zero: My favorite racing series. Extremely fast races with boost power >>>> realistic racing simulators.
Zelda: Great games. Period.
Sonic: Everything up to Sonic Adventure 2 was great. The Genesis ones were the best.
THPS: Believe it or not, these were really the games that were my favorite. I loved Mario and the likes, but I loved THPS even more. This is also one of the games that I am best at. In fact, I have beaten every game (except for 1 and 2) on sick/hardest difficulty.

Star Fox
Sonic The Hedgehog (mostly just the older games)
and a bunch of doujin series most people probly haven't heard of.
Those are in no real order of course.
Favorite franchises: Final Fantasy, Pokemon, Sonic the Hedgehog, Mario(Super Mario, Mario Kart, etc), Digimon, Monster Rancher
To name one would be difficult but the one franchise that I have loved for many years and still do is Metal Gear Solid, consistently good and not one game in the series has disappointed me whilst many others franchises have had ups and downs for me. For example I also like Silent Hill series, well up until Silent Hill 3.
