Metal Gear Solid 2 or 3? I've heard that part 3 occurs before parts 1 or 2.

I am personally playing them in this order:
MGS3
MGS Portable Ops
MGS1
MGS2
MGS4
That seems like the best order

This.Chronological order is not anologous to intended playing order. To really understand the series, begin with MGS1 (or even MG1&2, if you're that devoted to it). MGS3 and Portable Ops being played first will RUIN MGS4, and will also make very little sense. So much of the drama within the franchise will be lost. It isn't even a discussion to be had, really. Chronological order in terms of setting is irrelevant. YourChaosIsntMeDid you mean ruin MGS2 there? :P
Indeed, the best way to play the series is to play them in the order that they were released. Metal Gear Solid (and Twin Snakes) has plot summary files that you can read of Metal Gear 1 and 2, so it's not fully necessary to play them, but play 3 after 2, and Portable Ops after 3 (though this game isn't completely necessary to understand 4, there are several hints to the overall story here, plus you see events that are simply implied in other games, such as the formation of FOXHOUND).
Don't play them in chronological order, play them in the original order that they were meant to be played (released). You could play through the whole MGS series without even touching the NES Metal Gear games, because MGS has a whole primer on what happened in those game.

Although MGS3 occurs chronologically before MGS, MGS2 and MGS4. I really do recommend you play it in the order the games were released, i.e,

Numerically. The way Kojima wanted it. Remember Kojima released MGS3 to help tie some of the loose ends from previous MGSs.
