Hmmm thats so hard because there are so many from back in the old days... I guess the one that is most burned into my brain is FF's victory song. Thats not really my favorite just the most easily remembered one. I love the zelda's, megaman, metroids. Mass Effect has a wicked title screen track. I would have to say my absolute favorite theme though would be Metroid prime 1-2(maybe just 2 i forget). With the whistling.....that crap sends tingles through my body. I also love Phantasy Star Universe 2(ps2) that has a killer intro song. Overall though im not really a fan of video game music. If they all got turned into tracks I would probably only like 10% of them lol.
There are tons of musical video game pieces that I enjoy, though the ones I like most come from the Final Fantasy series, the boss battles from the Paper Mario series, and both the Megaman and Megaman X series.
Honorable mentions to No More Heroes, Super Mario Galaxy, and Super Smash Bros Brawl. These games had some pretty sweet tracks, as well. ;)

At least this are the ones I like to hear even not playing.
But the best song in a game for me, is when you start killing everyone in Fallout 3 and you hear for the first time "I just want to set the world on fire". The folk style music, with the lyrics and whats going on, that´s amazing.
Theme song I wouldn't know; however for soundtracks anything from Metal Gear Solid. Stereotypical, I know but it really gives me shivers while watching the trailers / cutscenes.
Chrono trigger and Chrono Cross have awesome soundtracks aswell.
Portal credits song is a noteworthy mentioning aswell.

I've been playing a lot of Sacred lately. I don't know how many times I've gotten that cheesy song stuck in my head. Just when it goes away, there's someone in town singing the song and it gets stuck again. "This world is Saaaaaaacred!"
I just did the quest where you get the Blind Guardian their instruments back and then go to a cutscene concert of their character models singing the theme song. :p
