For some reason, least is a term I don't like to use with Zelda games. With that said;
I'm going to say that Spirit Tracks is my least favorite. I'm still in the middle of it, and while the game is still pretty good--great at times, it actually feels the least like Zelda. The train aspect, whether you are a fan of it or not, is extremely restricting and takes away from the sense of scale, exploration, and connection to the games world. It actually feels like there is no world a lot of the times.
Minish Cap--I'm still yet to finish. I've started from scratch a few times, and I tend to just get distracted from the game easily. It's lacking something.
And...I'll defend Wind Waker for the very reason I think Spirit Tracks falters. Of ALL the Zelda games ever released, it has a very cohesive feel. The world feels grounded because everything about it is so consistent.
