And no, I'm not talking about crying over how horrible it was, but rather from tearjerker moments.

For me, it was the last bits of MGS4 since Snake was a childhood hero of mine because I've played the all the games in the series (including the NES and MSX versions of the first and the MSX sequel).
When Snake went through that microwave hallway and I had to rapidly press Triangle to make it through, I was crying a bit about the situation Snake was in and how I thought I broke my thumb. Also, the ending cinematic, on top of being the best ending I've ever seen in a game (and probably for anything), made me cry throughout the credits. Yeah, I'm not afraid to admit it.
Anyone else ever had these kinds of moments?

I don't know about "cry" or even the manly cough. From a couple of TV shows, maybe. But for games, I just feel like crap for the rest of the day :P. There are probably more, but the one that comes to mind is in Brothers in Arms Hell's Highway...
when Baker has to tell his best friend that he's never going to walk again
That's probably the more moving scenes in a story driven game, I think. Stuff like KoTOR and Mass Effect do have a lot of emotional bits, but to me they usually just end up looking stiff and unnatural.

I won't need a spoiler tag because I'll only use two words: MGS4, ending.

I almost cried towards the end of Okami. There's a cutscene during the last boss battle that's quite moving.

MGS 3 and 4 got me to tear up as well.

I can't remember any other games ever doing that. Something about the MGS series that makes it seem more dramatic than others.

Disc 1 Final Fantasy 7. You know why. I can't listen to Aeris' Theme without getting a little watery eyed at the very least anymore.

Also when Naked Snake saluted at the end of MGS3. You probably also know why.

For some reason I didn't in MGS4 at any point, probably because like Otacon said, Snake has had a hard life and I just couldn't see it getting any worse for him.

NHL Hockey 95 on the PC made my cry after trying to install it failed like 5 times and I punched the monitor (a big, heavy glass CRT monitor, not those fancy LCD ones like the kids have now days).

Oh, and just think... if you were your dad and came into your room and saw your son crying over a video game, you'd send that kid to military school!

A couple of the later Final Fantasy's have made me a little depressed but I don't know about crying; the Aerith part as an exp. The saddest moment in video game history, and anyone who played the game can relate is when your playing Portal and you find out that the cake is a lie. All that way for cake and it isn't even there; sorry, I'm a little verklempt. Talk amongst yourselves; i'll give you a topic, Duran Duran is neither a Duran nor a Duran. Discuss.

closest I came to crying would be the end of GTA San Andreas, because such an amazing game was over.

GTA IV made me feel sad, especially with how they presented Roman's distress during the apartment fire and their desperation to relocated.

I've never cried due to a video game. I played a lot, from Silient Hill 2 to Shadow of the Colossus. One thing that comes to mind as extremely touching was one moment in Grand Theft Auto San Andreas.
You've been doing a lot of these missions for a government agent named Toreno. It culminates in a mission where you have to go on an aircraft carrier and steal a jet. This leaves the main character C.J. fed up with Toreno. One mission later, Toreno walks into C.J.'s recording studio. C.J. is pissed. He pulls a gun on Toreno and threatens to kill him. C.J. then gets a phone call. It turns out to be his brother, who was suddenly released from prison. Toreno's final mission? "Go pick up your brother."
The ending of Shadow Hearts: Covenant is quite moving. I was almost moved to tears by it. I have a feeling that game isn't very well known, which is a shame because it's very nice, with a unique battle system. I know I've been moved to tears by several games, but the only one that comes to mind right now is MGS3. Also, how do I make that spoiler link thingy?

The only games I can remember getting choked up about were Shadow of the Colossus
Agro sacrifices himself to save you
and Ace Combat 5
one of your pilots gets hit and doesn't eject so that he can guide the plane to an uninhabited area of the city
You'd think AC5 wouldn't make someone choke up, but the story and character development are actually quite deep.

Lost Odyssey made me cry a few times. Examples? The story "Hannah's Departure." Also, (SPOILER) when Kaims doughter passes away, with her children there. What a great game!

EDIT: There were atleast 5(ish) more times. The dreams are so well written.

I was on the verge of tears in the final scene of Half-Life 2: Episode 2.
Valve did such a brilliant job emotionally attaching the player to Alyx Vance that I couldn't bear seeing her so sad.
Never cried in regards to a game, but have become very emotional in the right scenes. Those "Come on, this CAN'T be how it goes....no." type of moments. Silent Hill 2's "truth" scene for lack of a better word. Persona 4...the scene in the hospital. Heavy Rain did have a few tough scenes too.
