Which video game do you think has the most intriguing story?

I really can't say. Maybe Super Mario Sunshine? Or perhaps Shadow Hearts?

I'm not quit sure what's the most intriguing story, but I always thought Warcraft 3 had a good story.

Planescape Torment. Immortal guy who can't remember why, slowley starts to remember, meets people, finds misery is drawn to him, finds the people who travel with him all have something in common. Then we go the question, "What can change the nature of a man".. Hmmm, Intriguing.

The over arching Warcraft plot is excellent.

Baldur's Gate 1 & 2 (as ever)

Bioshock. Demonstrating a good plot CAN be including in, what was essentially, an FPS.

Edit: Forgot about the Half-Life franchise. Who exactly are the Combine? Why did everything happen? Why is Gordon seemingly the messiah? And who the hell is G-Man?

One of the more intriguing stories I've seen from start to finish? The Legacy Of Kain series.

The mystery, the drama, the tension, everything about it just colased into one beautiful plot, although it's far from finished.
