Well anyone can make a the Joker rip-off, it's not that hard. Plus he did state that he wanted to be a god and all powerful.
Sephiroth would be my favourite, with Kuja and Kefka as my 2nd and 3rd.
Kuja was the last cool FF villain imo (maybe there was one in XII, but I skipped that one).
I like Ultemecia the best, even though she was lacking in character development because of the way she intertwined herself into the plot without revealing her identity until after disc 1, while at the same time being at the root of the events that take place as early as Dollet. Time Compression is an interesting concept and Ultemecia really felt like a modern update to the classic FF villain, now that I look at the series in retrospect.
Also, if this is possible on gamespot, I would have your sn changed to "kefka WA kami" (optional "da"). You might not like that either would most likely be interpreted as "Kefka is a god/spirit" rather than "Kefka is God" though.
I'm assuming villain to be final boss. As such, I will say Kuja. However, if it refers to any boss in the series, I would go with Ultros, just because he's absolutely hilarious and utterly inept.
As always, very cliché: Sephiroth, because of the best character development and presence. He just embodied a global villainy that others couldn't. Otherwise Kefka, since he was just an insane piece of work; that's also commendable.
Anything but the chick in FFXIII or the manchick from IX. While those games are both still awesome, the villains were both far from believable and lacked any real depth.
