Relic and Blizzard, IMO. Homeworld, Dawn of War, Company of Heroes, Dawn of War 2 --- Starcraft, Warcraft 3, Starcraft 2.

Firefly Studios! Stronghold Crusader, Stronghold 2, Stronghold Crusader Extreme, Stronghold. All great RTSs. The Command and Conquer: Red Alertseries is great as well. Hellbent Games and WBIEm ade Lego Battles for the DS which very well done; made mostly for single player.

Creative Assembly's Total War series is great singleplayer.... But something tells me you're looking for something with an RPG blend.

Rome Total War, since most computers now days can easily run that game. I would recommend Empires but it needs a pretty good comp.

Westwood Studios which are sadly no more. Nothing beats Red Alert. NOTHING.

Well, I'm not sure about the "best", but one of my favourites must be Stronghold games from FireFly Studios.
...as someone else said before me. ;)

Relic is #1 for me. Homeworld and Company of Heroes automatically make them the best. I like Sierra/Impressions Games too; Pharaoh, Zeus, Emperor. Massgate's World In Conflict was also exceptional.

Theres a difference between Real Time Strategy and Turn Based Strategy. Dont compare the two.

Relic and Blizzard imo, outside of WIC, I really can't think of another rts game that had a great single player in the last 5 years I have played.

Stronghold and Total War are great series that revolve around multiplayer, but there are many more. I myself am more in favor of regular strategy games. To me the best is Civilization hands down of course, but there's also Disciples, Majesty or deep games like Europa Universalis and anything brought out by PAradox. there's also space strategy with Masters Of Orion or Galactic Civilizations or Alpha Centauri. Star Trek Armada for RTS standard. You've caught me in the midst of playing some strategy games, so I refreshed my memory on some.

Actually, I must add the good old Age of Empires II: The Age of Kings and The Conquerors Expansion!

I personally like the so-bad-its-good C&C SP. for something more compelling Blizzard are the most consistent. Relic are hit/miss, Homeworld, Dark Crusade & Chaos Rising are great.
