For me, that's MGS and the Dragon Quest series. From I through III, the story progresses and continues on (save for 3 which takes you back in time before 1), and the fourth through sixth, from my understanding, somewhat connect with eachother as well, the whole castle in the sky business.
when you say which game, I was under the influence that we had to choose between one or several games/series by your choosing. You should have labled it "which game/series has the best storyline in your opinion?"

Yep! DQ IV,V,VI are known as the Zenithian trilogy. Can't wait to finally see more of the saga when DQV comes out next month:D
As for great stories, there are a bunch. Ultima started hitting a good stride starting at Ultima IV. The MGS series, while a bit too much of "teh conspiracy!" has a pretty good story. FFVI's story was outstanding. Once you were able to piece everything that was going on, Silent Hill 2's story was very good. I know I am missing some but there are many great ones out there.
I always thought that the Xenosaga series had a pretty nice story. Probably my favorite video game plotline, even though i think there are other games with better story telling methods.
For instance, Ico has a more inventive way of telling it's story, yet I think the story in Xenosaga is better overall.
