My fav Chars are Cloud-FF7, Squall-FF8,Riku-KH1&2, Nightmare-Soul Calibur, And Shadow-Sonic games... The reason for this is that they are all a bit like me and I them...
I dont mean this in any way negative, but after seeing your choices and your avatar, you dont need to explain why.
My top choice would be Garret from the Thief series. Why? Because hes a badass, and doesnt rely on gadgets or super human invincibility like some other two constantly mentioned characters from the so-called "stealth" series. Also, hes one of the few characters you get to play as the protagonist thats neither good or evil. He's just a thief trying to make a living.

Billy Coen = I like the tattoo on his arm, Marine
Ayame =Ninja, Sexy, Tough
Jill Valentine = Tough, Fearless, Sexy
Kasumi = Ninja, Sexy,Big assests
Army Of Two Mercs = Two Of The Coolest Character to come on the PS3
Dr Gordon Freeman = shows that not all heroes need army training or genetic modifying, sometimes an MIT education and a crowbar is all a hero needs.
Agent47 = cold, calculating and professional. A true master at his profession and a deadly enemy if you happen to be his next job.
Delta-07 aka Sev = Just goes to show the Jedi aren't the only ones who can kick ass in the Clone Wars.
Kratos = Just one badass spartan god of war!
Mario = he's a plumber, nuff said
Duke Nukem = witty catchphrases and gets the babes, everyone wishes they were him really :P
Master Sun Li = because he was wise and old yet could go all kung fu on your arse in seconds!
Lara Croft = she showed that a female gaming character can have a DD cup size and raid tombs, jump around avoiding traps while killing badguys and not once get hit in the face by her boobs.
Forest Law = because he reminded me of Bruce Lee so much and Bruce Lee is just a ****ing legend, nuff said :P
Cloud Strife = gravity defying hair, massive sword and cool motorbike what more could you want in a gaming character?
Master Chief = hate the Halo games but he had cool looking armour.
GTA Player Character = showed that you can go from being a loser at the bottom to the kingpin druglord of the criminal world in a city, my idols for life!
Alyx Vance = showed us that female characters in games can have a personality that doesnt come from their chests :)
Cloud Strife-FF7
Final Fantasy was one of the games that sparked my interest into the world of gaming. Cloud is my favorite character of all kind because he's just simply a badass. He's one of those iconic characters that just sticks out in the gaming universe.
Master Chief-Halo Trilogy
Halo Combat Evolved gave me more of an interest in FPS games. Master Chief is just a badass soldier who will do what it takes to finish the fight.
Captain Mitchell-Ghost Recon Franchise
I myself am leaving for the US Marine Corps so a soldier like Capt. Mitchell is always a favorite to me. Anyone who repeatedly returns to the front lines of war should be considered a hero.
Squall-FF8
Squall has just always reminded me of myself for some reason. How he acts while at the Seed academy and around his companions.
Link-Zelda Franchise
Who didn't play Zelda growing up? Link will always be in my top five.
Samus.
I don't know why but I always considered her as my favorite video game character of all-time, ever since I first played Super Metroid.
She evolved over the years, but I think Nintendo got her look just right in the design of her in Super Smash Bros. Brawl. Makes her my favorite character even more! :D

I think he was referring to your love for anime. And because you have an anime avatar,so your favorite characters are all anime-inspired designs.
Garrett from the Thief series. Why? Easy, he's not some badass gun wielding testosterone fuelled killing machine like just about every character out there, instead he's a sneaky weaselly sarcastic selfish little bugger who's unfortunately also the greatest thief to have ever lived, and apparently much to his personal regret this seems to make him important for some reason! All he wants to do is steal enough to get nice and rich and be left alone, is that so much to ask for? Why do these prophecies and evil scemes and mad villains keep getting involved?
Nicest character ever? Hardly. But he's fun and a great break from just about every other game character out there. Plus his sarcastic quips throughout the games are great fun to listen to and I often finding myself nodding in agreement. Yes, this IS a stupid idea and insane beyond belief, but hey, when yer the greatest thief to have ever lived you've got certain standards to meet!
Also April Ryan from The Longest Journey. I just like April because of how well developed the character is. She's... well, realistic! The sort of person who I'd like to meet and have a chat with! So when I'm playing through The Longest Journey and all these things are happening, I can't help but get attached to the character, and in the end of the game where she basically gets screwed over for doing the right thing I end up feeling sorry for her. No wonder she's such a *itch in Dreamfall, I would be too if I'd been screwed over so badly! Ah well, here's to hoping things look up for her in the upcoming Dreamfall Chapters.

Heather from the Silent Hill series
..aka..[spoiler] Alessa Gillespie / Cheryl Mason [/spoiler] It's not often that the same character can be one of the most frightening villains in one game, then in the sequel be the heroine. For fans of the series who find out her true background, Heather is a unique character because in the SH series she has been the victim, villain, and ultimately the heroine. Another reason I like Heather is because out of all the SH games, she was the coolest protagonist so far in the series with her wit and even at times humor, almost as if she says out loud what the player is thinking. In addition, in an industry where female characters usually are portrayed in unrealistic sexual ways or in need of saving, Heather seemed like a cool realistic representation of a female character who is also the protagonist. Though her previous self makes an appearence in the upcoming SH: Origins which is a prequel in the series, I do hope we see the her good character again in some future installment in the series.
Jolee Bindo from KotoR
....out of all the characters in KOTOR, Jolee was my favorite. He's the good Jedi that isn't too preachy and isn't afraid to show his more emotional and human side. And though on the surface he may not seem it, he also turns out to be one of the wisest characters of the Jedi characters in the game. His lines also serve to add a little humor to the game.
April Ryan from The Longest Journey
....Another really cool female character who is the protagonist of one of the best adventure game even made.
SHODAN from the System Shock series
.....probably the best villain in a game. SHODAN taunted the player and was manipulative. She is also responsible for one of the best twists in videogames in System Shock 2.
Manny Calavera from Grim Fandango
All of Tim Schafer's games are filled with great characters, but for me, the best of the bunch was Manny Calavera.
Garret - XaosII and madman have listed the reasons why he's so great, all i could say would be repetition.
Guybrush Threepwood - Funny, charming - a real "symphatic loser".
Lord Vayne - TheFinal Fantasy series has many good villains, but this guy is somehow my favorite. His cold desire for power somehow made him more interesting to me than the usual "I will destroy the world"-villain.
The G-Man- Or "how to make an character interesting by not revealing anything about him".
There are more - but i'm lazy.

OK, thanks, but the way he wrote it would seem more offensive then that, and thats not really the reason I choose them, because I have more, but it was late, and I was going to do more then just sit at the computer... for example, I also like Kratos, Just because he is so damn ruthless, I love hearing stuff about the warriors of Sparta!

Sweet Tooth: Sweet Tooth has just been an insane badass from the start. while his original story wasa mess, over the years his insanity has developed into something more serious and worthy of a serial killer.
Calypso: His character is mysterious and a little bit confusing at times... He runs a tournement where drivers in tricked out cars kill each other and then grants the winner their wishes, usually ^*$^ingthem over in the end. its all strange behavior to someone that lost his family in a car wreck and supposedly steals powers from demons.
Axel: Ever since Twisted Metal 2, i've always liked this character... supposedly his father grafted him to this machine for whatever reason and doing so made Axel a little strange in the head. He joins the TM tourney and when he wins does he wish to go back to normal? does he wish that the man responsible gets killed in a brutal way? nope he just asks his father why he did this to him... his father replies because he's weak and axel then rips himself from the machine in a bloody display of strength and simply walks away.
The characters i relate to most are usually the ones i create during plays through western RPGs... in these games i can play exactly the way i want and i can be what i want. most of the times my characters are stealthy thieves and they deal with every situation that arises differently. I might help out the young couple that just got pick pocekted and return the money for a simple thanks... i might rob them further... i may ask for a reward... or i may just kill them for wasting my time.
Solid Snake-such a bad @ss and David Hayter sp? brings SS to life so well

Baird (geow)-love his attitude
Arthas-he basically is the "chuck norris" of video game characters
Gordon Freeman-not really a ideal character since HLF is a FPS and you really dont get into as a characterbut I give him credit for kicking @ss with glasses :P
