Looking back on it it really wasn't anything monumental, but Super Mario All-Stars was just mind blowing to me at the time. Just based on pure nostalgia that would be a contender.
Othewise I'd go with Dragon Warrior III for Gameboy Color. Enix took was what originally a pretty simple straight-forward RPG, and added a lot of story and extra content to it. I'm sure some of the other Dragon Quest remakes are even better, but until they get ported to America I won't really be able to see firsthand.

Both of those are very good choices. Someone is probably going to mention MGS Twin Snakes that was released on the Gamecube (not me though).
