While both are part of a series, I can't help but mention Shenmue II and Zone of the Ender's: The 2nd Runner. Two of the most amazing games I've ever played and it is criminal that neither have had a sequel after all this time.
Zone of the Enders is getting a Sequel now. My games of choice for this thread is Kya: Dark Lineage, Trickstyle and ChuChu Rocket. While both are part of a series, I can't help but mention Shenmue II and Zone of the Ender's: The 2nd Runner. I know and I am super stoked about it, but it goes to show how incredibly underrated that series is considering it took nearly 10-years for them to develop a sequel.
-The Battle of Olympus (NES) - A great action-RPG that used a 2d platforming gameplay style. Set in ancient Greece and steeped in mythology. This game definetly deserved a sequel.
-Comix Zone (Genesis) - I could have easily seen this game becoming a series. Each entry could have focused on another comic book genre (superhero, fantasy, horror, manga, western, etc.). It would have been great!
-Crystalis (NES) - A Zelda clone that actually managed to not only equal the original Legend of Zelda, but surpass in story, graphics, sound, and gameplay. A bit less focus on puzzles, and more on action with more RPG-elements than Zelda had. It was so freaking good, why did it never get a sequel?!
NanoBreaker: Yeah, it was just okay but konami could have built on it alot and improved upon the so-so mechanics of the first.
God Hand: Really Capcom, please turn into a game company again and regroup clover studios to make a sequel, or at least a game in the same vein as the story was dealt with in the first one.
Area 51: Didn't need a sequel as the game was full, but it would have been nice to see what happens after.
Clive Barker's Jerocho: OMG, just tell us what happens next! I mean, Clive Barker had the story for the second set up, just make it! Okay first one didn't do to well.
That's how I feel about Dark Cloud 2.While both are part of a series, I can't help but mention Shenmue II and Zone of the Ender's: The 2nd Runner. Two of the most amazing games I've ever played and it is criminal that neither have had a sequel after all this time.

Legend of Dragoon (off the top of my head, am sure there are others)rawsavon
[QUOTE="rawsavon"]Legend of Dragoon (off the top of my head, am sure there are others)TheKungFool
Shadow of Destiny for PS2 and PSP, would have loved to see a sequel :P since the "ending" left a sort of Cliffhanger. Then again you do have about 6 possible endings in this game depending on the choice you make at the end. Still would have loved to see another :P
Legend of Dragoon (off the top of my head, am sure there are others)rawsavonThis. A proper Shadow Hearts sequel to the second game (I know, it's a series...but still...) Threads of Fate Vagrant Story
Crystalis, Freedom Fighters, and Skies of Arcadia.
Freedom Fighters even set itself up for a sequel at the end too!
Two games I thought would have loyal sequels, but they ended up being something else, which upset me.
Conkers bad fur day, Banjo Tooie
They also need to make a sequel to shenmue II, it's only fair.
I know I'm talking about two series here, but sequels to these games were implyed quite heavily in game.
And my other favorite games besides banjo kazooie, skies of arcadia and space station silicon valley both need sequels.
