I second this, and will throw Resident Evil 2 in as well. Walking into the police station still gives me shivers. dem bells.
Oh Super Metroid and Metroid Primeundoubtedly.
In games like Persona 3, Persona 4, Okage Shadow King and Dragon Quest VIII, what really pulls me in is the fact that I am the main character. I get to name the main character, and I normally like to use my own name. In these kinds of RPGs you get to make decisions that affect certain parts of the main story or your relationships with other characters. Being able to have an affect on the story and on other characters is what makes these games so great.
Games like Dark Cloud 2, Tales of the Abyss, Tales of Legendia, Grandia 3 and Final Fantasy X pull me in because of their excellent settings, characters and atmospheres. Tales of Legendia has excellent art direction and music, Grandia 3 has an excellent atmosphere and story and Tales of the Abyss has a good story and likeable characters.
But the overall reason these RPGs are so great is because they have huge worlds to explore that offer hours upon hours of gameplay. These games take at least 60 hours to beat. With a single player story that long, it feels like you're on a real adventure. And by the end, you feel some sort of attachment to the characters because you spent so much time with them and shared in all of their experiences along the way.
Two games that really jump out in this topic for me are Knights of the Old Republic I and II. Not only are those two games a couple of my favorite of all time, but as far as pulling me in.... lets put it like this. I got drunk as hell one night while playing KOTOR and actually thought I was a jedi :P I'm not even a huge Star Wars fan... My wife told me all about it the next day, of course I felt crazy (probably because I must have been...lol). Anyways though to sum it up, amazing experiences.
A few that come off the top of my head..
SMB3
DKC
Chrono Trigger
ALttP, OoT, MM, SS
Vice City
Diablo 1 & 2
Okami
Cavestory
Stalker, all of them
Metro 2033
Klonoa 2
Klonoa 1
Sonic 1-3 and knuckles, specially dem credits in Sonic 2
Even dem zelda games like Ocrina of time, but too bad the gameplay isn't that gud
Overall, probably Klonoa 2, then probably Stalker. Dat atmosphere is so gud

i just ruv how the game changes atmosphere gradually from all happy dappy into all intenseness, where it's up 2 U, gotta clutch dat sheet and save teh world
all other gaimz do dis wrong
Majora's Mask is the first that comes to mind and for good reason. It draws the player into it's world and emits it's emotions like no other game I've ever played.
Xenoblade is up there as well. The music does a great job at blending in with the environment to help create a sense of scale, not to mention it always fits the theme of the area as well.
Others that come to mind are:
Wind Waker
Skies of Arcadia
Twilight Princess
Final Fantasy VIII
Star Fox 64
These aren't exactly legacy games, but games that I have played recently that I was really pulled into their atmosphere were: Metal Gear Solid (the whole series pulled me in, from 1 to 4) Bioshock (the way everything was done was really engaging for me) Heavy Rain (I coudn't stop playing it, I had to figure out who the Origami Killer was, and it wasn't who I expected) Silent Hill (again, the whole series pulled me in, even the newer ones which some people seem to hate) God of War (as the story slowly unfolded, I was pulled in even more) Red Dead Redemption (really was pulling on me, it really drew me into the atmosphere) and... that's all I can think of right now, I'll dig through some older games and see if I can find any more. [EDIT] also, Soul Reaver for PS1; Super Metroid, SNES;
I'm probably missing out on a few but here:
Banjo Tooie
Jet Set Radio Future
Persona 4
Shining Force
Shining Force 2
Legend of Zelda OOT
Legend of Zelda MM
Final Fantasy X(hate the characters, am apathetic to the story, but it's my favorite setting in an FF game...by far, and I adore the combat)
Super Mario Sunshine
Super Mario 64
ES V Skyrim
ES IV Oblivion
ES III Morrowind
Halo CE
Halo ODST(I love all the other games, but this and the original are the only ones that really took over my entire mind lol)
Harry Potter COS(if you haven't played it you aren't allowed to judge...such a good game.)
Jet Force Gemini
This is kinda tough, I can't think of too many more off the top of my head.
There are so many that come to mind:
Castlevania SotN-just finished playing this and I was still blown away by how great this game is. The areas of the castle were very well done graphically and the music fit each area extremely well.
Super Mario 64
Xenoblade
Metroid Prime
Super Mario Sunshine
Chrono Trigger
Donkey Kong Country 2
Pokemon Gold
