Rune Factory is strictly single player, but you can have 3 save files. Both games require a lot of time and effort but Rune Factory is a far richer and deep experience. I'd say go with Rune Factory especially if you already own the GameCube or DS version of Animal Crossing. Both are good but Rune Factory incorporates a lot of RPG elements and there are quite a few dungeons to explore and bosses to vanquish. You can still ignore that aspect and do other things if you want.
Well with Animal Crossing, you and your girlfriend can live in the same town. So one of you can earn money, take care of the town, do some flowering, etc. while the other isn't there. With Rune Factory there really isn't any interaction. It just depends what you're all going for. If you're wanting depth and more of a RPG, go with Rune Factory. If you're looking for a cute little sim-like experience where you and your girlfriend can somewhat share the experience, I'd say go with Animal Crossing. Look up videos of both on YouTube and see what you and her like most. Nobody here can really tell what's best for you two.
