Well, I would have to go with Paper Mario being my first, Super Paper Mario as my second, and then Paper Mario: Thousand - Year Door as my least favorite. Paper Mario had a very generic Mario - esque storyline (similar to Super Mario 64's plot), but unlike Super Mario 64, Paper Mario had a lot of depth. The game has depth because of its lovable characters and settings. Unlike Thousand - Year Door, Paper Mario sported optimistic settings. An original Koopa village, a haunted village, and a bright and cheerful flower place are all in Paper Mario. I loved the music in Paper Mario as well. Thousand - Year Door's was a little too techno, even though the boss music was pretty satisfying! I didn't seem to hum the tunes as much as I did in Paper Mario's.
I like Super Paper Mario more than Thousand - Year Door because, again, I loved the places you were able to go through the doors. Places like Space, the desert, a classic Mario themed place and many more are so fun to explore in the old Mario side scrolling that got us hooked on Mario in the first place! I love the music more because no matter what you're doing, the music fits. I liked the many surprises in Super Paper Mario too.
TYD (or TTYD) was the best RPG for the Gamecube for me, and the easily the best RPG of 2004! The graphics really did improve on the paper style from the first game, and the gameplay was a little more in depth, but even with the darker storyline still didn't make this the best Paper Mario experience.
For me it's Thousand Year Door > Paper Mario > Super Paper Mario

It was a great game, it's just that it's so different from the other two. I liked the paper mario series better as an RPG.
If I had to rate all 3 games it would go
Paper Mario- 9.0
Thousand Year Door- 9.5
Super Paper Mario- 8.5
Shoulda made a poll.... Thousand Year Door because of the graphics, options, Luigi side story, and the games pace, keeps you in it, 64 is a close second but feels a bit dated when you play it now, Super was just, well, I don't know, my girlfriend is farther in it than I am so, there ya go.
All you people saying PM:TTYD is the best need to look at the game more and understand what makes a game great.
Seriously, this game has NOTHING NEW! While I enjoyed it and will never forget how awesome it was, it gets way too much praise. SPM is way better because it decided to try something brand new and did it very well. I mean come on, an audience watching you is cool I guess at first, but really isn't much. On the other hand, SPM felt like a game with a new genre because it was a platformer but had all this RPG stuff and you could go from 2D to 3D and it's like nothing you've ever played!
But back on topic, it's real hard to decide between Paper Mario and Super Paper Mario because they were both so fun and fresh. SPM had more new stuff then PM, but it had more problems. In the end, I'd have to go with SPM though. But yah, if I were to review PM, I'd probably give it a 9.5 (same score I gave SPM XD).

Or we could say that we liked Thousand Year Door because we have our own opinion, or that we thought it was just better. I liked it better because the story was richer, I liked the characters more, I liked the fact that I could dress Mario up like Waluigi, and I really liked the new paper mechanics, like the paper airplane, and absolutely awesome bosses like Rawk Hawk, the side story from Luigi was one of the best comical pieces in Mario history, and it just a lot more fun to play.
Paper Mario (N64) was the best. TTYD was great, but definitly not as good. SPM is good, but not the greatest. I was pleased with it.
Also, Paper Mario has that nostalgic feel whenever I play it. Anyone else get that?
To be honest Super Paper Mario is in a whole different category. It is more of a platformer than an RPG and in a way it pays homage to the traditional Mario Bros. with a new twist. It in no way is a failure. I like how they took a break from the regular RPG-like battles where you had to stop, fight each enemy and then move on. I loved Thousand Year Door though, just glad to see something different.
Super Paper Mario > TTYD > Paper Mario
In my opinion they just keep getting better.

Super Paper mario down in the dark pit of despair/pain
PPTTYD was great. I loved the story line which was intruging and not usually boring. I can't remember that much of my Paper Mario experience, but I remember it as a good game. Super Paper Mario, however, is painful. If I had never played or heard of the other Paper Mario games I would still not like it. The 3D/2D view is a great idea, but it was annoying just flipping between the two all the time. Pixls looked cool but not THAT useful. The levels were annoying, they kept making me run to the very end, then backtrack all the way to the start. Can't remember if I had to do that in the other Paper Mario games, but if I did it wasn't painful/boring enough to make me remember it. The storyline managed to hook me, but at the same time I hated it and despised it. There were alot of good ideas in Super Paper Mario for new levels (the chapter when you were a slave) but it was spoiled by being FAR too short.
I would have to say that the first Paper Mario is the best. TTYD looks better and is more polished overall, but I felt it recycled too much of the story from the first game. I think if you were to play TTYD first, it would probably be the best.
Super Paper Mario is just a fun diversion.
TTYD is my bfavorite game ever and easily the best on GC. It had a funny and witty story, and a great battle system. A great follow up to the original, while being fresh and unique at the same time.
