Favorite is a close race between Super Metroid and Metroid Fusion. I don't care what anyone says about the linearity of Fusion; I thought it was 100% pure awesome. It proved to me that Metroid works just as well with a story as it does with non-linear exploration.
Least favorite would be Metroid for the NES, I guess. It was an awesome start, but Super Metroid basically does everything it does only much better. It's way dated by now.

Yeah Metroid hasn't really aged that well. I never played it but I've seen entire footage of the game and maps and stuff. I'm sure it was excellent at its time but now, not so much.Favorites: Metroid Zero Mission (GBA), Metroid Prime 3 Corruption (Wii)

I've still not played MP3 yet so I can't really comment. As for Metroid, it's more a nostalgic thing I guess. That and it's more difficult than Super Metroid. Still, I find MP2 to be repetitive, whilst the backtracking annoys. I know Metroid is all about backtracking, and I love that. It's just MP2 some how made it annoying for me. Especially when you had to travel through the dark world as well...My favorite Metroid games would be Metroid Prime 3 and Metroid Zero Mission. MP3 is borderline revolutionary in the way it introduced the Wii controls, and it was a fitting end for the Metroid Prime saga. Metroid Zero Mission, in my opinion, is the 2D Metroid formula at its finest. I love the way it balanced out the non-linear gameplay the series is known for with giving you direction to keep the game entertaining.
Least favorite Metroid game is the original Metroid, which is funny, considering that Zero Mission is a remake of that game. The absense of a map and save point are killers, I tell you. :P
