Alright, this is going to be a long post so bare with me...
I'll start off with some LoZ music, more specifically the Dungeon music in OOT. I don't know why, but these are just amazing, and help make OOT to be one of my favorite games. The music really adds to the experience and makes exploring the temples that much more enjoyable.
Forest Temple: one of my favorite. I don't know it just feels like your going insane or something. It goes well with the twisted corridor and other parts of the temple.
Fire Temple: Just so you know, THIS IS THE ORIGINAL. Not the version you'd hear while playing OOT on the VC. There's a story behind this song. I always remembered chanting in this music, but when I played OOT on the VC it was not there... Where was it? Well apparently the chanting in the original resembled a Muslim call to prayer, so it was removed in the later versions of the game and replaced with a synthesizer so to avoid controversy. The point is though, is that I'm not crazy and there is chanting in the original N64 version of the game, so if you never played that version, the LISTEN TO THIS!!!
Water Temple: Another good track that I really can't describe. Most people probably don't remember this music due to being frustrated with the temple itself... Anyway, I like the feel to it and it matches the temple with a sort of mysterious vibe to it...
Shadow Temple: I'm not sure if this is really supposed to come before of after the Spirit Temple, but I always did this one before the Spirit Temple cause that's what my friend taught me to do... Creepy song, goes with the zombies and dead hand's that you fight...
Spirit Temple: I'm not going to lie, I haven't heard this song as much as I wish I have. I normally don't get this far when I replay OOT, usually I'll get bored after the Water Temple, and thus I've missed the EPICness of this song. Wow. This song is amazing, it really goes with the temple and gives off a 'desert' feel to it.
Well, that's LoZ, Yeah, I had to leave out WW so I don't make this post to terribly long, lol.
Ok, next most memorable has to be the original Paper Mario. Great music that really fits the game IMO. Now don't get me wrong, pretty much all the music in this game is great, but the highlight has to be the boss music, so here's my favorite:

First would have to be my personal favorite, the Brinstar music from Super Metroid. Also throw in the remix of the same music that was in MP2. To be honest I first heard the remix as I never owned a SNES and my friend who had one never got into metroid, so when I played Super for the first time on the VC I finally realized that the music from MP2 was a remix...
While we're on MP2 I might as well throw in the Torvus Bog music as it is the most memorable of all the 'hub' environments, for me at least...
Best for the whole prime trilogy (for me at least) has to be the title screen music for the first Metroid Prime.

I still, to this day, get the two different temple musics from Zelda 2 stuck in my head. It's been so long (I haven't played it since it was a NEW game, heh) that the two versions get kinda mixed together in my head.
I also get Vampire Killer (music from the first level of Castlevania) stuck in my head a lot, too.
And as far as Metroid goes... well... Super Metroid music is the soundtrack to my life, lol. I've played through that game so many times that even a lobotomy wouldn't get those tunes out of my head, lol.

Yeah, I covered OOT, then you got pretty much anything that didn't come to my head and more. Thanks. Now that I think about it a lot of Nintendo's games have very good music.
Btw, I loved the Kirby remix, it wasn't what I was expecting, I was Expecting Kirby's Wrong Land...

Dude, this is really a difficult question. I guess I will select the series I enjoy the music the most:
-Super Mario Bros. (Galaxy features one of the best soundtracks ever IMO, but i aslo enjoy World and 64, and even RPG, that Smithy Battle Theme is just awesome)
-The Legend of Zelda (the music is just EPIC and awesome, perfect for the different locations of the game, all the games have awesome OST's, but my favorite one is from... bah, I love every single track of every single OST:P)
-Final Fantasy (how come no one has mentioned this belloved series??? It probably features the best OST's ever!! The music by Nobuo Uematsu it's just... perfect! Totally love this music, who doesn't remember the Final Fantasy Theme on their heads?? Or who doesn't dream about playing The Prelude on a piano... I'm sure I did ahem ahem:roll:, I personally love the wonderful Orchestrations of this music, this music was meant to be played on a Orchestra)
-Metroid (the OST's can be described with one single word: AWESOMENESS)
-Killer 7 (hmmm... hard to describe! But I really love this OST. Masafumi Takada made an awesome work for the music of this underrated game. The sounds are just... dazzling)
-No More Heroes (Masafumi Takada did it again with this game! Awesome music for an awesome game, two thumbs up)
-Chrono Trigger (one of the best OST's ever recorded for a game! Seriously, the music is just perfect and I enjoy it so much every time I play this game).
-SSBB OST (omg, the OST is just so beautiful it made me cry:P. Aside from the jokes, this OST might be considered the best OST of all time. The remixes are nostalgic and the Main Theme is just... beautiful, perfect... AWESOME!! I cried when I saw the first trailer.... of course, Nobuo Uematsu is the responsible for this masterpiece 8))
-Star Fox (epic, epic, EPIC!! Awesome OST. Love it. I just get so excited when I listen to the Star Wolf Theme of Star Fox 64)
Now that I think of it, the music I enjoy the most is mainly from Koji Kondo and Nobuo Uematsu. The best composers for Game Music out there imo. But I also love Masafumi Takada.

Just listening to the music gives me chills. One of the best games ever! My choice would be Norfair though. I absolutely loved it there.

Nintendo games have some of the best musical scores I've ever seen. Just from my personal experience I've never run across music of that caliber in any of my PC gaming.
I did not mention the final fantasy series because while they were on the Nintendo console they were not made by Nintendo. Obviously final fantasy games rock.
Zelda's Hyrule Castle song also is among my favorite Nintendo songs
