Try putting the music files into smaller folders on the memory card, maybe 100 songs per folder, for example I have a different folder for each artist I have, that seems to have solved the problem for me

Don't know for sure. Maybe those other songs are in the wrong format. The 3DS reads M4A and MP3's. There are other formats, the most common being WMA that it can't read so it would ignore them. I don't know if that's it or not, but it might be worth checking into.

When I got my 3DS I tried to play music files on it, but it seems to only be able to play songs under a certain amount of kilobytes. I'm not sure, but that must be the problem I was having. You will probably want to look for lower-quality files or shorter songs.

The easiest and best solution would be to not use your 3DS as a music player. It isn't designed for it, and the music app is cumbersome and not user friendly.

But everything everyone else has suggested should help the experience become marginally less bad, so go with that.
