No, it's not bad for the DS to leave both a DS and GBA game in the two slots. In fact, there are certain games where if you do, you can unlock secrets. Example - when you play CV: Dawn of Sorrow, you can get a certain item early on if the DS detects an CV: Aria of Sorrow GBA gamepak in the other slot.

what? it is backwards compatible you can put the GBA game in the slot on the bottom (below the lower screen) and no its not bad for the DS
