I read earlier that a lot of stores are sold out of Ocarina of Time 3D and I also read that Nintendo will either be making limited amounts of copies or only sell it for a limited amount of time.

Is that true?

I've never heard of Nintendo doing anything like that. OoT is one of those games that will continue to sell for years and Nintendo will lose out on a lot of profits if they limit the number of copies.

No, though there is a limited amount of quantities in the beginning. They don't want to make the same mistake as with Spirit Tracks again. If it sells good i'm sure they will make new ones.

I'm pretty sure it'll keep being produced, but it'll be priced like it's in limited qualities. Games like Animal Crossing: Wild World, Mario Kart DS and even the launch title Super Mario 64 DS are still selling for near full price.

Now way OoT is going to be limited in any way. This is the only killer app they have for the 3DS for a while. They can't afford to not make enough copies.

Of course not. It will be one of the 3DS games that will give Nintendo most money.

Actually, there has been speculation that Nintendo has done things like this in the past quite a lot. When the Wii first came out, there were rumors buzzing around that Nintendo knowingly released a limited number of the consoles to drum up fascination with the console. For many months, it was hard to get your hands on one. Perhaps there was some truth to this. When the Wii Fit came out, there were similar accusations. Though it's worth noting that I recall many people in certain areas saying they had them in stock while other people in other areas said they couldn't find one anywhere. More recently, Nintendo decided to re-release the SNES game Super Mario All-Stars in a limited-edition run. They made this news known when the game came out, but it might suggest that Nintendo is testing the waters to see how their limited-release strategy is holding up. Since SMAS sold out, I'd say it works well. It's funny to note that this game had no new content or updates - it was the same SNES game, just on a Wii disc. So could Nintendo have purposely released OOT in limited quantities? Maybe. I don't think they did though, just because even Nintendo would be stupid to not want the surefire money-maker to make its profit. And the 3DS has been faring poorer than expected since launch, since it has no killer-apps or good, original games. One could say that the 3DS was released in limited quantities at first... But that is a hard theory to prove as well. Japan was in the midst of recovering from the whole tsunami crisis when the 3DS rolled out outside of Japan, and already in Japan the handheld wasn't selling too well. But I wouldn't put it past Nintendo to use such a tactic. I'm sure they have.

When Nintendo released Spirit Tracks in Japan, they shipped too many copies, and when the game didn't sell as expected it quickly found its way to the discount bin. In order to avoid that, Nintendo has been releasing Ocarina of Time 3D in more limited quantities so that demand stays high.

Well, not to sound like a jerk, but I'd say there's a pretty big difference in the quality of the two DS Zelda games and Ocarina of Time. OOT would sell just fine, no problem, because people already know it's a good game. On the other hand, the quality of other handheld Zelda games has been in decline since Minish Cap.
