man Im still confused why its called the Legend of ZELDA when it all revolves around a random boy while Zelda is sitting there bored being captured..... unless Zelda told the legend(but who knows what Gannon did to her while she was captured..... insanity anyone?) Also Note Link made an appearance in FINAL FANTASY in a grave where would that be in the Zelda chronology? I believe they add comments and similarities just to show you remnants/memories of the past games you have grown and changed with.
Anyways I don't believe about a time line I believe Link= You yourself being the unknown hero striving to save what should be your justice,peace,life, what ever you want it to be. While Gannon stands for everything you should be against(downfall, greed, destruction, to name a few.... I don't think they're is anything to it other than that.

I think that's missing the point of Wind Waker's unique ending. The world itself wasn't flooded, Hyrule was. It was sealed forever under water by the power of the Triforce itself, along with Gannon and the King of Hyrule. Link and Zelda (Tetra) and the rest went off for new adventures, wherever the ocean will take them.
In a lot of ways, the series that branches from Wind Waker is a new Zelda series altogether -- the old Hyrule with its old legends and old enemies are gone forever.
At least, that's how I interpreted it all.
As to this I think it goes to the past as to people thought that the end of the world layed on the edge of the world. People in the Great Sea were so comfortable with their charts and maps that were given to them by past ancestors I don't think many set sail to the sea to find what lies in them( except for pirates and whatnot who still stayed close their charts.) I think at the end of WW the king showed them that their was a world that hadn't been explored. in the beginning of the game I believe it is said Hyrule was flooded but that doesn't mean that it was the only country. Hence I think in spirit tracks Link = "Columbus" who discovered the new world hyrule = America or something similar to that concept.... anyways rant over :P
