that part is not very hard, bowser basically uses all the moves that you use when you play as him, just slightly altered. Also you should have your HP, and SP full., just incase.
don't remember how to beat him exactly, check out gamefaqs or the gamespot guide. i would always go out in the field and fight for experiene points and coins whenever a boss beat me, that was just my strategy so i never had to use a strategy guide, i call it cheating ;)
