To update your 3DS you just need to connect it to a wireless access point. In your house or a public place. The console will send you a message to let you know there is an update available and confirm if you want to apply it The Deku Tree is itself a dungeon, once you enter you're actually exploring it. What exactly are you referring to?

The first time you enter and you defeat the arachnid. And I just connected to the internet and did not get a system update.

Not sure why the 3DS hasn't prompt you to update yet. When I configured my internet connection it was almost immediate the request to update. Just give it some more minutes and if you have any Wi-Fi enable game try it for a while, perhaps this way it will get registered and prompted to update Now for OoT, if you had beaten dungeon's boss, I assume you're referring to Gohma, you should continue your quest. I think you need to talk a few more people at the village before exiting to Hyrule Field

How to Perform a System Update

To get the latest available features as well as the most current enhancements to the Nintendo 3DS system's performance, we recommend downloading the most current System Update.

Important! Your Nintendo 3DS must be connected to the Internet to perform these steps. (How to)

What to do:

Turn on your Nintendo 3DS and access the System Settings by tapping the wrench icon.

Tap "Other Settings."

Tap the right arrow three times to reach page "4."

Tap "System Update." Tap "OK." Tap "I Accept."

Tap "OK" to begin the update.

Important Note: It may take several minutes for the System Update to download. If you feel the update has stopped downloading, you can safely turn off the Nintendo 3DS and repeat these steps to try again.

Got it from Nintendo.com

Have you tried poking around in the settings yet? I'd check myself to tell you exactly, but I'm in the middle of Rune Factory 3 now, and am not in a good place to save and turn it off. But I'm sure there should be a place in settings where you can look for updates.

Or have you tried reading the manual?
