I have the spiffy carrying case that when not zipped up to be carried around unfolds into a cool stand to hold your Wii, games and accessories.
I can fit my Wii, all of its wires including the sensor bar, two Wii remotes, classic controller, chuck, two GameCube full size controllers with extension cords for both, two rechargeable battery packs with usb cords, extra batteries, a few GameCube memory cards, a few SD cards, and 16 discs. And I still have a little room. Only if it would hold my Guitar Hero guitar... LOL! :P
So that is why my Wii is always on its side.
I have it straight up in the stand tht came with it

Same. Never seen anyone have it set up otherwise. The fans are on the bottom and the stand allows circulation so why not use the stand?

The fan is only on the bottom when the Wii is resting vertically like you've described. While the stand itself has a cut out to allow airflow to the fan, it's completely useless. Unless you cut a hole in your shelf, it's still being obstructed.
Both fans are clear when the Wii is lying horizontally, however.
