How does the game save in SMw? Sometimes it'll ask me if I want to save after beating a level but other times it won't say anyhting at all.

it asks you if you want to save after you beat castles, ghost houses and when you hit the blue and green switches.

there are switch houses you can unlock where all the blue and green squares that are clear early on in the game will become solid, I know the blue switch is in the forest, not sure where the green is off the top of my head

You don't really need to save.  Just press the Home button and go back to the Wii menu and it will suspend your game.

Only works in Virtual Console games. And I'm pretty sure there's a few VC games in which it doesn't work.
