No, Zelda would be an awful protagonist.

I think it would be cool if you could do side missions with Zelda after you complete each dungeon (a la Paper Mario 1 & 2).

I would like to point out that it wasn't developed by nintendo and is not recognized by nintendo.

I think it's been established that the CD-i games don't count. They're like the old F4 movie, or Godfather 3. Anyway, I thought it'd be cool to change up things by having her be playable in some instances, with her either using her bow&arrows, or be a ninja like Shiek.

But that'd be a pretty big gamble.
