Remove the City. Go back to having events occur in the town.
More regular activities besides just fossils, bugs and so on. Also, have animals discuss tips with you for getting some of the harder to get bugs and fish, as unlike fossils I never complete either of those collections, and I'm not interested in following FAQs to find out how I can. Plus, it'd mean the animals would be saying something a bit more meaningful.
Have animals in attendance when KK Slider plays so it's not just the player, and have them visiting the coffee shop in general so it's not so rare to actually see someone else in there. Better yet, turn it into a pub (yeah not a chance in hell, but it'd be funny).
Utilise spotpass to update dialogue every now and again, have a 'dialogue patch' where much of the more conversational dialogue gets updated so it doesn't get boring.
I very, very much doubt this will happen as it'd involve a fair amount of work, but make house items more worthwhile. Make it so that you can play a simple game of pinball on the pinball machine (in a perfect world of fanservice, model it on Revenge of the Gator? :P), a darts mini-game on the dartboard, if you buy a train set, maybe have a mini game where you can construct the track or whatever. Like I say, a lot to ask for given how many items there are in the game, but it's a pain to make a room that effectively has no use once it's been built.
Rather than having that tiny little bedroom to save, just let your character get in a normal bed to achieve the same effect. As I've mentioned, too many house items are too ornamental, and could be made much more interesting by having more of them perform a function, or making them more interactive. Plus it seems weird that you can carefully construct a bedroom that looks really good, but when you actually go to sleep/save in the game, it's in that little bed in the attic.
