Bravely Default RPG. Good story games- Phoenix Wright Trilogy (found on the eShop), Phoenix Wright: Dual Destinies, Resident Evil: Revelations. Virtue's Last Reward is supposed to be a great story if you can find that. Maybe check out the reviews/videos for Fantasy Life by Level-5. Majora's Mask 3D looks like it has a cool story.

fire emblem has a story i think. bravely default....project steam will be out soon.

pokemon.....zelda link between worlds is a great way to jump into the zelda series.

luigis mansion and kid icarus are worth a try....

open world games like ocarina of time, majoras mask and xenoblade chronicles will be great.

be sure to get the "new" 3DS...its amazingly better than the old models.

Wow you're in luck. Not only do you get to enjoy all of the 3DS's library, you also get the entire backlog of the DS library as well.

Since you said you like RPGs:

Mario & Luigi: Partner's in Time (DS)

Mario & Luigi: Bowser's Inside Story (DS)

Dragon Quest IV: Chapters of the Chosen (DS)

Dragon Quest V: Hand of the Heavenly Bride (DS)

Dragon Quest VI: Realms of Revelation (DS)

Dragon Quest IX: Sentinels of the Starry Sky (DS)

Shin Megami Tensei IV (3DS)

Mario & Luigi: Dream Team (3DS)

Rune Factory: A Fantasy Harvest Moon (DS)

Rune Factory 2: A Fantasy Harvest Moon (DS)

Rune Factory 3: A Fantasy Harvest Moon (DS)

Rune Factory 4 (3DS)

Bravely Default (3DS)

Fire Emblem: Awakening (3DS)

Tales of the Abyss (3DS)

Chrono Trigger (DS)

Final Fantasy IV (DS)

Final Fantasy Tactics A2: Grimoire of the Rift (DS)

Suikoden Tierkreis (DS)

Shin Megami Tensei: Devil Survivor (DS/3DS)

Shin Megami Tensei: Devil Survivor 2 (DS/3DS)

Majora's Mask, Bravely Default, Fire Emblem, Legend of Zelda: A Link Between Worlds, Shovel Knight, Persona Q, Cave Story, Mario & Luigi: Dream Team, erm... and my guilty pleasure Ghost Recon: Shadow Wars.

9 Hours 9 Persons 9 Doors on the DS and once you finish that jump to its sequel, Virtue's Last Reward, on the 3DS.

They're visual novels, not games to be precise, but if you enjoy reading mixed in with some puzzle solving you'll find those two titles to be an exceptional treat. Both titles are to be replayed multiple times, in order to enjoy their stories as intended.

Wow that's a lot of games! So many to catch up on.

To start, I think I'll pick up Monster Hunter and Fire Emblem.

I am trying to figure out what to get too. I have Xenoblade on pre order (which I why I had to get the new one) and have 2 amiibos being sent. Thinking about Pokemon Sapphire or X and Super Smash Brothers.

I have Batman Lego 3 and Castlevania Mirror of Fate already ordered.

I would recommend Ace Combat: Assault Horizon Legacy Plus. It is a 3D air combat game which is a lot of fun and even has a moderately interesting (if a little barebones) story. I have the original 3DS version but the New 3DS version has improved controls + amiibo support.
