Mostly because people think it looks lame and that they can carry the DS in their pocket, but when your DS is scratched up then people remember throwing away their case.

I'm not sure if you mean cases for the game or the console...
For the console, I guess people just have different degrees of wear-and-tear they are willing to subject their DS to (such as how pristine and shiny they want it to be!).
For games, the boxes just take up a lot of storage space.  I have started keeping my game booklets and game cards in a CD case/book (the kind that zipper close, have deep pockets for your CDs, and the soft backing for the slots to protect the CDs).  That way I can easily look through my collection, take them wherever I want, and the cases can clutter up a box in the closet and gather dust.  For the games I'm currently playing, they live in a small box that carries four cartridges and slips into my DS case for on-the-go gaming.

I keep all my cases, but usually I keep my games in those little protector boxes so I can take them everywhere easily.
Only when I've finished a game or don't like it anymore I put it back in its original case :)

i have a protective case for my DS which i store my games in , i don't throw away my gamecases i leave on a book shelf and stuff , Plus if u don't like the game anymore it is better to trade the game in with the case ( I'm not sure if they accept games with out cases)

Some of my relatives used to DESTROY Instruction manuels and keep the case. But I NEVER throw game boxes, but all my GBA boxs are lost.. Except for Pokemon games.
