Well, the best album of the past 10 years in my opinion is still The Fragile, but that was released in 1999.

As far as since the start of 2000, which I'm sure is what you are actually asking (I just had to mention The Fragile since it just barely missed 2000), I'm torn between Hail to the Thief and Thirteenth Step.
