I want to get a video MP3 player but I also want good music choices. If I own a song through a legal download (one that I paid 99 cents for) WIll I have to rebuy it on iTunes just to be able to play it on my iPod.

I dont think there should be any problems, you can just take the song and put it in your Itunes library

If you simply burn any protected song to a CD, then copy that CD to your computer, it is no longer protected and can be played on anything.

no, you don't have to buy any music from the Apple Store to get it to play on your Ipod. All the music I have on my Ipod was not bought off the Appple store.
